Just found this document https://www.research...-Australia.pdf) stating that Bostockia porosa and Nannoperca vittata have subspecies, is this true? Okay, I don't think it says they're subspecies but this document states that some populations differ genetically to the point where they're separate species (e.g. Nannoperca vittata and Nannoperca vittata II). Is this true?

Depends what your definition of a species is. I'll admit I don't know much about genetics but hey have some number/cut off that means they are different even if they are morphologically the same. Yet you can have 2 populations that have distinct morphological differences and are miles apart but are are the same sp. genetically. That's my experience with fish.
