Depends on type of sub used. Are you planning to use strictly inert materials? I would and you probably do intend to as well. The issue with any sub and more so with deeper subs is the water quality can suffer as a result of decomposing organic matter. Even with inert subs you will get fish crap settling into it affecting water quality over time.

With mudskippers you will likely have a really low bioload given they're small and territorial... This will mitigate the negative effects of a deep sub. There are benefits to deeper subs, particularly if you use an under-gravel filter... Pretty underrated. Perhaps the best (and maybe most successful) fish breeding setup i've seen in Perth uses under-gravel filters in most tanks... Cant  really be used with sand though.

If you plan on overstocking mudskippers, consider using "rocky islands" rather than a single "sandy beach" this greatly helps reduce the territorial squabbles.

This tank reminds me of Millstream between Karratha and Tom Price.
Really well done. The Vallis looks good too... I spent hours snorkling in the Maitland river last month... acres of Val. Was amazing came face to face with a couple of big jacks, barra, scats, salmontails,etc. Fair to say I didn't want to leave... ever.
And yes... get a FW moray... they are terrific!!!

The catty should eat anything after a day or two. The nightfish might need to go from live blackworms to frozen foods... my nightfish went onto frozen pretty easily. Can't remember if I tried pellets with them or not.
The nightfish should go nuts for a bit of prawn or fish fillet...

Sounds awesome... have you been drinking though? The thread title is a bit... well.
My experience is big fish don't like CO2 so much and most natives don't like lower pH. I ended up selling my CO2 setup and used Excel. Fish were happier and plants went ok... not crazy fast growth but always looked healthy at least. Other good thing about excel is no algae!

Can't wait to see how this tank comes along.
