Good Morning to all on this loverly day

I got an 8 foot fish tank and a 3 foot filter tank underneath it.(gravity feed in to the filter below with a pond pump pumping it back into the top tank)
I can't clean out all the dirt from between the rocks because I have baby fantail catfish spawning every other day....
should I just do water changes and leave the dirt/babies or clean the rocks and filter the water straight in the bottom filter via funnal and then hopefully the babies will grow in the filter (I just removed 13 x 25 mm fantail catfish from my filter tank) all happy and healthy
